I’d say the most advanced US Government agency dealing with IT would be the NSA, the National Security Agency. This is an arm of the government that deals with information security and encryption at the highest level.
Another group, very rarely heard of and even more sophisticated would be the NRO, or National Reconnaissance office. The NRO deals with signals intelligence, mostly the acquisitions and processing of images for security purposes.
